The 22 year-old Yamaha rider crossed the line at the 4.4-kilometer (2.7-mile) Jerez Circuit in 45 minutes, 17.538 seconds.
"It's one of my dreams to win in Jerez, especially in the way we've done it," said Lorenzo, who congratulated compatriot Pedrosa for defending his lead courageously in the last two laps.
Lorenzo claimed his sixth MotoGP victory after a late charge, which saw him rise through the field, overtaking Casey Stoner, Valentino Rossi and finally Pedrosa.
"I couldn't do anything except ride flat out," Pedrosa said.
Defending champion Rossi finished third, with Nicky Hayden fourth and Ducati teammate Stoner slipping to fifth.
"Considering everything, it was a great race and I'm happy," said Rossi, who was recovering from a shoulder injury.
In the Moto2 category, Toni Elias of Spain won in 29 minutes, 58.726 seconds ahead of Japan's Shoya Tomizawa and Switzerland's Thomas Luthi. The race had to be restarted due to an oil spill caused when Tomizawa fell with 25 laps to go.
In the 125cc class, Poll Espargaro won for Derbi in 41 minutes, 36.146 seconds ahead of Aprilia riders Nicolas Terol and third-place Esteve Rabat, making it an all-Spanish podium.
