The Scot, seeded four, never got to grips with an inspired opponent either side of a short rain delay, losing 6-4 7-5 6-3 as Berdych reached the last eight for the first time.
Murray did well to stay with Berdych in the opening games but dropped serve at 3-4 to hand his opponent the initiative.
Berdych, the 15th seed, went 2-0 in the second set before a Murray fightback was interrupted by rain with the Scot leading 4-3.
When play resumed Berdych broke a disgruntled Murray at 5-5 and then served out the set before rattling through the third with daylight rapidly fading. Berdych will play Russia's Mikhail Youzhny for a place in the semi-finals.
