Ivan Gasparovic says it was impossible for legislation passed by Parliament only March 2 to become effective in April as planned.
Gasparovic also said Friday April Fools' Day was not appropriate for it to become first applicable.
The bill, drafted by the ultra-nationalist Slovak National Party would make it mandatory for all state schools to play the national anthem every week and put on display national symbols in classrooms.
The anthem would also be played before numerous other official, public and sports events.
A simple majority in the 150-seat Parliament is needed to override the veto.
