The Saudi Arabia international claimed the only goal of the game in the 34th minute to gain some revenge for his club's exit from the competition at the group stage last year at the hands of the Uzbek side.
Victory ensures Al-Ittihad maintained their perfect start to the competition following an opening day win over Piroozi of Iran, but the win came as a surprise to Al-Ittihad coach Toni.
"To be honest, I did not expect that we could beat Bunyodkor in Tashkent," said the former Portugal international midfielder.
"We are now in an excellent position in the AFC Champions League group. This victory has significantly improved our chances of reaching the next round."
Piroozi, meanwhile, had to be content with a 1-1 draw against Al-Wahda of the United Arab Emirates as Ali Daei's side's hopes of bouncing back from their loss against Al-Ittihad with a win were thwarted.
Hasan Ameen gave the Emirati side the lead but Gholamhossein Badamaki equalized in the 66th minute to earn the Tehran-based club a share of the points.
China's Tianjin Teda, like Al Ittihad, managed to maintain their winning start to the competition with a 2-1 win over 2008 champions Gamba Osaka.
Cao Yang's 53rd minute penalty was the difference between the sides and Tianjin now stand alone at the top of Group E as Jeju United moved level on three points with Gamba following their 2-1 win over Melbourne Victory.
"We've been focusing on aggressive play, particularly in the clash against Osaka," said Tianjin coach Arie Haan.
"We knew we would have chances by constantly intensifying attacks. I believed in my team. We played well today and we can still improve. Osaka has a good defense, but it's not as good as their offense." FC Seoul were another team to pick up a second win of the campaign as Hwangbo Kwan's side comfortably dispatched Hangzhou Greentown from China 3-0, leaving the K-League champions sitting three points clear at the top of the standings.
The other game in Group F, between Nagoya Grampus and Al Ain, was postponed due to the earthquake and tsunami in Japan, as was the encounter in Group H between Kashima Antlers and Sydney FC.
A hat trick from Ha Tae-Goon earned Suwon Bluewings their first win in Group H of the 2011 edition of the AFC Champions League as they eased past Shanghai Shenhua, defeating the two-time Chinese champions 4-0.
Sepahan, finalists in 2007, made it six points from six thanks to their comprehensive 5-1 win over Al Jazira from the United Arab Emirates with Ahmad Jamshidian scoring twice in the Group A meeting.
The Iranians have a three-point cushion at the top of the table from Al-Hilal after the Saudi side picked up their first win of the campaign over Al Gharafa thanks to Christian Wilhelmsson's early effort.
Al-Hilal's Riyadh rivals Al-Nassr also secured their first win with a 2-1 come-from-behind victory over Esteghlal in which Saad Al-Harthi scored the winner just nine minutes from time.
That win puts Al-Nassr on top of Group B, level on points with Qatar's Al Sadd, who defeated Pakhtakor 2-1with Ali Hassan Yahya scoring the winner.
Last year's beaten finalists Zobahan were held to a 0-0 draw in Group D by Al-Shabab from Saudi Arabia but stay on top of the standings, one point ahead of Emirates Club, who earned a surprise 2-0 win over Qatar's Al Rayyan.
Two goals from Luiz Enrique in the last eight minutes capped a comfortable 4-0 win for Jeonbuk Motors over Arema Indonesia in Group G as the 2006 champions also maintained their perfect start to the competition.
Choi Kang-hee's side are three points clear of Chinese Super League champions Shandong Luneng, who won their first game of the campaign by defeating Cerezo Osaka 2-0 thanks to first-half goals from Renato Silva and Wang Yongpo.
